- In LA, Mac follows a woman to a hidden room. Inside is a speakeasy/casino, and Matty congratulates Mac on getting in over his earbud comm. Desi is there, posing as a waitress, Wilt is a player, and Riley as a dealer. Desi secretly plants a tracker on one of the other players, Cresta, and Matty tells them to get out.
Outside, Wilt and Desi meet. Matty and Russ, also running oversight, are unable to raise Mac and Riley. They discover that the agents' comms are offline, and Wilt tries to call Mac and gets his voicemail. Matty sends teams to recover Mac and Riley.
Twenty-four hours later, at Phoenix, the team coordinates the search of LA for their missing comrades. Parker reports that Mac and Riley haven't turned up at the local hospitals. Mac calls in via his comm and asks where they are, and says that he and Riley are fine. Matty sends a taxi to their location, and Desi and Wilt go there. Mac and Riley are in the middle of nowhere, and have no memory of having been gone for a day. Mac remembers exiting the speakeasy and then nothing.
Back at Phoenix, Dr. Sandria examines the two agents. She discovers that they were experiment on for 24 hours, and Mac wonders why. They want to go home and get some sleep, but Matty says that they're on lockdown and they can only be at Mac's home under security watch. Hopefully by the next morning, Sandria will have answers. As they go, Mac secretly takes a test tube.
At Mac's house, the quartet sit around the firepit. Wilt figures that his friends were abducted by aliens. When Mac takes their glasses, Desi goes in with him. Mac says that the fact that someone secretly experimented on them is horrifying. Desi hugs him and leaves, as Riley comes in and says that whoever abducted them completely violated them.
Mac reveals that he stole a blood sample at the lab, and the oxygenation is off. They figure that someone slipped them a sedative at the casino, and Mac gets the clothing Desi wore at the casino from the hamper. He also has Wilt's clothing, and explains that he hopes they'll remember what happened after they recreate the environment. Riley has surveillance photos of the casino, and they recreate the casino in Mac's living room.
The team recreates exactly what happened, but Mac and Riley still don't get their memories back. Mac insists that he need some space to figure out what happened. Mac and Riley can't sleep, and Riley comes back out in the living room where Mac is. They discuss what happened, and Mac says that it's been different for the two of them since they inhaled the nano-trackers. They watch the movie 'Die Hard' to relax.
As Mac and Riley dozes off, Mac has flashes of memory and wakes up. He starts writing in a book, and Riley joins him and says that she had the same dream. She looks at the book where Mac has been writing what he saw, including a pump, a tunnel, and a man wearing magnifying lenses. Riley realizes that they were near an almond grove, and they go to wake up Desi. Mac explains that the almond grove was in Lost Hills, and Wilt comes in and insists on coming with them.
Mac has "MacGyver's Hideout", a panic room beneath his house in case Murdoc comes back. Two hours later, Wilt convinces the Krengels to loan them their car and they slip out past the TAC team watching them. Mac's memories start to come back, and Riley remembers an abandoned warehouse in their path. They go there and break in, and search the place that has been cleared out.
Mac has more memories of a man wearing the magnifying lens. Russ comes in, having followed them, and says that he's disappointed that they disobeyed Matty. Riley finds a camera with the cord cut, and they realize that the people who abducted them covered their tracks thoroughly.
The team return to the lab, and report to Matty. Parker has checked the street cams and got a partial head shot of someone leaving the warehouse. Matty and Wilt have run the image through enhancement, and confirmed the woman was Jennifer Poole. Poole is a scientist at Nevala, and Matty figures she works for Mercato.
Soon the team bring Poole in and Russ questions her. He says that they have her laptop, and soon they'll figure out who she's working in.
Riley brings Brooklyn and Sara in to recover the data on Poole's hard drive disk that she broke. They go to work and fix the disk, while Poole refuses to say anything to Russ. Parker calls Russ to the lab, and once he's there they show him part of a video they got from the disk. It shows Mac and Riley in cells, mindlessly following a voice giving them orders. The two of them fight under the speaker's control, and Mac shoots a dummy with a gun when he's commanded to. Matty figures that the nano-bots can be used to control anyone who breathes them in, and Russ figures that whoever is responsible is power.
Mac and Russ talk to Poole, and tell her that they have enough to put her away. Poole says that they were able to access Mac and Riley's "software." Meanwhile, the team determine that there are files on DC on Poole's laptop. They figure Marcato is going to release more nanos there during a firework display.
Poole tells Russ that the U.S. government funded Marcato's experiments.
As the team flies to DC, Desi asks Mac if he's all right. He says that he isn't, and if Marcato's people can make him shoot a gun, they can have him make a bomb. Mac worries that he might shoot one of them, and Desi assures him that she won't let him get hurt.
Riley complains to Wilt, who is worried about "baby robots". She's also upset that she hit Mac. Meanwhile, Russ talks to Matty, who says that she asked for an emergency meeting with the Government Oversight Committee. Russ blames himself for letting the technology out, and Matty tells him that he can't blame himself and they have to focus on capturing Marcato, who is the only one who knows how to get the nanos out of Mac and Riley.
In DC, veterans are preparing for the celebration. The team goes through the crowd, and Mac points out that there are not just veterans there but families. Riley needs to get into the control booth to shut down the pyrotechnics program, and Russ plays an "exuberant American".
Matty calls the Committee members in and tells them that a conspirator has said that the U.S. government is behind it. The leader of the members, General Allen, has another member make sure they're on a secured line.
Russ and Wilt stage an accident as a distraction so Desi can get into the control booth. The emergency shutoff for the fireworks has been disabled, and Mac and Desi find a mechanism wired under the launch platform.
The members admit that they financed some of Marcato's research, and Matty says that her agents aren't to be used to as experiments. One member says that the agents took an oath to serve. Allen asks if Matty is willing to play at their level, like Jim MacGyver would have done.
Checking the surveillance cameras, Parker spots Marcato in the park where the celebration is. She notifies Russ and Wilt, who immediately "make up" and go to Marcato's location. Meanwhile, Riley confirms Marcato was near the launch platform.
The fireworks go off around Mac and Desi, and two security guards spot them. Desi attacks them and goes back to Ma beneath the platform, while Riley confirms what mortar will launch the finale... with the nano payload.
Russ and Wilt spot Marcato, who is wearing a gas mask.
Mac boosts the rocket with the nanos to launch it high enough that they safely disperse. Once they do, Mac, Riley, and Desi go to where Wilt and Russ have captured Marcato. Marcato tells them that they can't remove the nanos... and the U.S. government doesn't want them to. Riley punches Marcato unconscious and walks off with the others.
The team flies back to LA, and Russ reports that Marcato cooperated and gave up all of his research. The lack of oxygen apparently destroyed the nanos. Wilt suggests that they use increased pressure to destroy the nanos in Mac and Riley. They agree despite the risks.
The team goes to Mac's house and Desi complains about how they didn't tell her about the escape hatch. Mac says that after all the enemies they've faced, he never figured something microscopic would be his great danger. Mac wants to go into a hyperbaric chamber first, before Riley, in case there are any side effects. Riley insists that they go together, and Desi and Wilt both say they'll support them.
The next day, the team goes to Phoenix. Mac rigs phones so they can keep in constant communication, and Mac and Riley are slid into the chambers. Sandria increases the pressure, and warns the treatment could take anywhere from two minutes to two hours. Mac and Riley banter back and forth, and the nanos start deteriorating. Riley's are completely destroyed first, and everyone cheers.
Mac's nano count doesn't move from 94%, and Mac suggests that Sandria increase the pressure. Matty orders and has Sandra increase the pressure. The nanos in Mac's body deteriorate, but he goes into convulsions and then flatlines. Sandra decompresses Mac's chamber safely but as fast as she can, and Riley begs Mac not to leave her.
Mac's life and friends flash before his eyes, and he starts breathing again and they safely remove him from the chamber. They won't know if Mac sustained brain damage until he regains consciousness.. Mac finally wakes up, sits up, and asks if it worked. Riley tells him that they are, and everyone welcomes him back.
Later, Matty tells Mac that she can't shake watching him flatline. She says that it wasn't his time, and Mac agrees. Mac then tells Matty that he doesn't think he can be an agent anymore. He says that he would have volunteered if the government had asked, but they didn't. Matty says that they'll figure something out, and Mac says that he already has.
Later, Matty calls the others in. Mac tells them that since the government oversees much of what they do, he can't serve in an official capacity so that day is his next day. Wilt, Desi, and Riley side with Mac and says that they're leaving. Mac apologizes to Matty and Russ, saying that he didn't know the others would quit. Matty says that she and Russ have cut all government ties, and they'll only take on missions of their choosing. Russ assures the others that with the money he has, he can do whatever he pleases.
A technician brings in champagne, and Russ invites them to share a toast with him and Matty for the next chapter of Phoenix. The team share in the toast, Mac last.
