- Production was delayed for over a month while Charlize Theron recuperated from a neck injury she sustained while slipping during stunt training. After the injury, Charlize Theron still insisted on doing her own stunts, although she does have stunt doubles clause in her contracts.

- The scene where Aeon catches a fly with her eyelash is taken directly from the animated TV show.
- The production team first choose Brasilia as the city in which to shoot the movie. But because of logistic problems they ended up in Berlin, where they found most of their locations, such as a recently built crematorium and underground sewers dating from before the Second World War era.
- Theatrical trailer contains alternate/unused footage (ie. Aeon wears a less revealing set of clothes when she gets up).
- When Aeon is leaping over the lethal grass and lands balanced on a corner, the overhead shot closely resembles the logo from the _"Aeon Flux" (1995)_ series.
- Famke Janssen turned down the lead role.

- SPOILER ALERT: In the original cartoon, Aeon was killed at the end of each episode, only to appear alive and well at the beginning of the next. In the film, all the people in the world have died and been re-born over and over in a most subtle reference/adaptation of the original series.
- SPOILER: The flower Cladius is handling when Aeon comes and confronts him about Una's death is a Rafflesia, and smells like rotten meat. Their local names literally translates to "corpse flower" and are commonly found in South East Asia. They are the official flower for Sabah, Malaysia.
